 It's not a bug. You have rc file option, that autoslots scrolls of identify to letter 'r'. Bolts and amulet of rage just happened to be earlier in that slot.

I thought it just allocated an item to a specific slot when it was empty

Maybe some text should be added so that it informs the player of the swap so as to make it clearer
