How is monster damage before AC calculated? For example, iguanas have a listed attack of 15. Do they do 15 damage, or d15 damage? Also, short swords have a listed damage of 6. Does a +0 short sword do 6 damage, or d6?

Damages are a roll, so I believe an Iguana can do 1-15 raw damage if it hits, the damage you actually take is "monster damage - AC roll".

That is correct, And monster weapons add to the size of the roll, so if an iguana could world a short sword, it would do d21-ac roll damage.

Base damage of weapons (not enchantments or other bonuses) for players is increased by skill, and is also rolled so a 0 enchantment, 0 skill player would roll d6 damage, while that same 0 enchanted short sword used by someone with extremely high skill might do d20 damage with it.

The short sword would do d6 damage if you have 0 skill in fighting and shortblades and exactly 10 strength.

But all of those things apply multipliers to it so it will hit harder for more powerful characters.

Also, the fact that weapon base damage is increased by all of these is why a +0 rapier (7 base damage) does more damage than a +1 short sword, because the +1 isn't increased.
