Lost my mercenary when I G-traveled from Dungeon to Lair. Is he still alive? Killed by monsters while no one was looking? Or does the game just lose track of him at some point?

I believe "Your ally xxx died" is automatically added to notes when it happens so you can check your log.
Yes, autotravel is very annoying with mercenaries. If you have recall spell, you can use it on every floor between autotravel source and destination. If you don't have it, you can forget map of every such level (Ctrl+f in X mode) and autoexplore it (Ctrl+u to "unforget").

Thanks for your tips, they were extremely helpful. Funny thing though, when I browsed my notes they said:
28286 | D:13 | Your ally Erolcha died
28301 | D:13 | Your ally Urug died
28302 | D:13 | Your ally Frances died
37027 | Snake:3 | Your ally Vashnia died

Kinda weird, since I never was allied with these guys ever. Maybe they were confused (=?) when my followers socked them.

It's possible that you used Animate Dead/Skeleton on their corpses.

Right on the money again.
I'm really glad I could reconnect with my henchman, he is a trident of protection wielding merfolk who can hold his own in a fight.
