rMut mutation blocks !beneficial mutation

according to the wiki (which I know is rife with bad information), !beneficial mutation is supposed to ignore amulet of rMut.

if that's the case, why does the rMut mutation block !bene? seems arbitrary

The mutation is different from the amulet (the amulet is better).

I would assume the reason is something like, "so you don't have to swap amulets before quaffing unknown potions"

... unless neqoxecs are malmutating you by squirting a magic juice in your character's mouth. But this isn't that kind of game. Family-friendly and all.

You cannot remove your rmut mutation, whereas you can remove your amulet. So the devs decided to not make you actually take the step of removing the amulet to quaff benemut.
