Fixed in trunk. The level generator now fills in any disconnected areas (including pockets of deep water which could tele trap swimming/flying players).

There is still an extremely rare case where a tiny deep water pocket can be generated after a vault breaks connectivity (because vault placement is hard-coded to do some mangrove filling in Swamp after each vault placement, however it doesn't know that deep water is a problem).

This is partly related to 0005786 since improvements to _process_disconnected_zones and vault placement could take deep water traps into account.
