Fixed at https://github.com/crawl/crawl/commit/b7fd73da8f16 [^] Yeah, there's a reason: the skills screen is still using the old pre-0.21 code, with the new popup drawn behind it. So there's a lot of subtle bugs with it, both genuine bugs and design inconsistencies. This is also the reason why the skills screen is shown in console style on webtiles. The other main screen like this is the local tiles doll editor (which thankfully has no webtiles/console version to worry about). We'd like to improve both of these screens, but it's a fair amount of tedious work, and there are bigger fish to fry.
